New to me Kubota L6060. Had some water contamination on the fuel. I clean it all out. Engine runs great, revs up no problem, but after running for a couple of minutes it shuts itself off like you turned the key. Any suggestions?

Did you change the fuel filter? If you had water contamination you could have algae contamination which can block a fuel filter. Probably a good idea to change the fuel filter if you haven't already.

Is it high pressure rail system for the injection system? If so the water may have damaged something in that system and the dealer will probably have to repair it.

Make sure you keep your butt in the butt bucket.

I would think (hope) that someone capable of cleaning out the fuel system and changing the fuel filter knows enough to rule this out as a cause, but these days anything's possible I suppose.

Its (briefly) fooled me twice which is why I mentioned it. But maybe I am not that smart.

The real head scratcher was on a G2160. The battery hold down had broken and when traversing a steep cross hill with right side to down slope the battery was shifting and hitting some safety device (forget exactly what) that shut the engine off.

OP said "after running for a few minutes". He didn't say what kind of "running". If he's properly seated, it could still be a seat safety switch that's coincidentally failing now. If he's off somewhere having a cup of coffee while the tractor is warming up, it could be a bad seat, PTO or HST switch. Could be a loose wire somewhere or rodent damage under the dash or some rogue sensor.

Tractor runs perfectly for a couple of minutes. I would think this would rule out an issue with a fuel systems sensor

Check your safety switches, seat switch in particular. You can disable them by shorting the connector and test if problem is still there.

A friend of mine had a faulty seat switch recently which was broken under the seat shorting out a fuse after a few minutes.

With a safety switch fault the tractor would shut down immediately, same way as you switch it off with the key. A fuel problem would typically have the engine stopping slowly.

I hope it's not something ECU related such as the ECU itself. It could be a sensor that provides an input to the ECU. The ECU controls the quantity of fuel being injected, the fuel mixture, the fuel pressure and the timing.

Bingo.

Easy for operators, especially new operators, to kill engine by leaning to side causing operator presense switch to open, killing engine.

One of the very first things that I do after delivery of a new tractor is to defeat the OP switch.

This was annoyingly time-consuming to do on my 6060 as it required removing the seat in order to work on it on the bench.

Four tractors in and never had that issue, even when I was a "new operator". I move around in the seat a lot when running numerous implements out back but never had the seat safety switch kill the tractor. If I stand up then sure.

My seat switch activates sometimes when leaning to see while swapping QA stuff. Usually I can "unlean" fast enough to prevent completely stopping.

We had this discussion and it is everybodys own decision and responsibility.

I laughed about those safety switches initially but learned quickly when running the machine that they make perfect sense and repaired all the faulty switches.

I do not want the neighbours children to be chopped up by the cutting deck after I fell off the tractor when doing a turn too fast.

I would only disable them briefly for testing which I do not have to do any more after adding indicators for each switch.
