Check the fittings on the separator. They are known to be bad and suck air.
Are you talking about the hose clamps going in and out of the fuel filter? I didn't really think this acted as a separator.

I would pull it off the tractor and get it out where you can completely check it.
Check the inlet for debris.
Check the in and out fittings and the vent fitting for tightness in the housing.
Check the O-rings
Check the cases for any cracks.
Thanks, I'll make the change and report back.those are 'spring' clamps, and I use 'gear' clamps.
Given the vibration on a tractor, it's easy to understand that over time, spring clamps will move a bit, become less springy, 'magically' let air in
gear clamps, Snug, not TIGHT, keep the hose firmly against the spigots so far less chance of air getting in.
