Three (3) people have asked about smoking without response. One more time - Does it smoke when it spins over? If so, what color?

You are either getting air into the fuel system via a leak, or it's got very low compression.
And yes knowing smoke presence and color would help us help you.

A Kubota model B2910 tractor uses a version of that engine. You most likely have a fuel supply problem but glow plugs has been brought up.
Assuming your engine is like the B2910, the only filter is a separator/filter before the pump. Remove the filter bowl and clean it and the screen with kerosene. Was there dirt, water or slime in it?
Take the fuel line off that goes from the filter to the fuel lift pump. (There is no valve, so be prepared for fuel to flow.) Do you get a good flow of clean fuel?
Your engine probably has a mechanical fuel lift pump. It can sort of be tested by pulling off the short line between it and the injector pump. Then hold your finger over the hose to see if it develops pressure while someone cranks the engine over. If everything else checks out and you don't get pressure, replace the lift pump.
Again assuming your engine is set up like the B2910, you don't have to do anything special to bleed your fuel system.

So I’m still stuck. I’ve replaced all of the fuel system from the filter to the injector pump and it still won’t fire up. It pumps a lot of black smoke. I’ve bled it several times thinking just because everything was new there might be air somewhere.

Black smoke usually means a lack of air. Have you checked for an obstruction in the air filter or intake pipes/manifold?
One of my tractors died in a cloud of black smoke. Would not restart. I pulled a mouse out of the air filter that was blocking all or most of the air into the intake manifold.

Yes it does run one day it stopped and has been going on and off but now refuses to start

Did it have some bad fuel run through it?
Has the fuel gotten contaminated.
Was the injection pump taken apart?

Were proper procedures followed when changing the pump? I don't know what they might be, but remember reading that shims are involved and required for setting timing of the fuel injection properly.

Maybe someone who knows can speak on the importance of proper timing and if an out of time situation would produce black smoke and no start.

Are pumps simply plug and play, in that if the shims are kept the same pumps can be swapped out without any other adjustments being necessary?
