After installing the clutch, it seems the pressure plate fingers are partially
compressed or engaged.

Photo through inspection hole, note the fingers are not flat on the plate

Any ideas what may be going on?

They wouldnt be flat on plate. As pressure plate is installed, the mounting bolts pull plate towards flywheel, applying pressure on clutch disc. Fingers need to move as its compressing somewhat to apply pressure.clutch only needs an air gap to release. Fingers dont need to move much to shift gears.

OK, if that is the case, then the fact that the fingers are slightly "inward"
from the relaxed position, makes the position of my pedal such that
I have the adjustment all the way out and the pedal barely has room to release clutch.
Also it puts the position of the pedal under the foot rest that it hits a support gusset
when the foot rest is installed and the pedal has virtually no travel.

Something is not right?

Do you have a pic of the throw out bearing assembly installed?

As TJ stated the fingers should drop when you tighten down the pressure plate, because if they didn't as soon as you had any wear on the disk it would just float and slip.

The clutch fork might have 2 different directions that it can be installed if it's anything like a B7100, and only one way is right, and yes the throw out bearing can be installed backwards and that will cause issues too.
Three different times I've had people swear they had it in right only to find out it's backwards, and on one occasion it was the wrong one.

Here is a shot of the TO Bearing assembly (as best as I can get)

Pretty sure it is all right?

If pressure plate and disc matched old ones, and throwout bearing is in correctly, then clutch disc is in backwards. What is left?

I try to compare height of pressure plates to prevent issues just like this. Very much unlike a car, if disc is in backwards you dont have to split a car in half.

I am pretty sure it is all together correct, I did (as did rbrown7713) not get pictures of the assembly, prior to removing it.
So I followed the advice in the thread he started http://www.orangetractortalks.com/forums/showthread.php?t=23802
I think I will back off the transmission and pull it all off again and double check everything.

Before the rear end goes on! :p

Well after this clutch issue has been holding up the entire project,
I finally decided to remedy the problem and just remove the gusset
that the clutch pedal was hitting. I hate to go that route but I see
no reason 1. why it is there and 2. why it is all of a sudden in the way.
First I tried just bending it out of the way, but the return spring hit it.

So I just got rid of it all together.

I measured the flywheel to pressure plate fingers and
release bearing to pressure plate fingers and both are
perfect, now I have correct free play and full travel distance.

Still stumped though, but now I can move on with this project.
