I am doing my 400 hr service and this is, admittedly, kind of an anal question but, is the correct level determined with the dip stick all in or sitting on the axle? WSM was no help.

You need to screw in the dip stick on top of the axle, then unscrew it and remove it to ensure the fluid is between the high and low marks.
