I just changed both fuel filters and the water seperater filter had a large amount of black slimy stuff in it.
I asumed it was bad so I put a chemical in it to stop the nasty stuff from growing.
The tractor ran good before I changed filters, when do you think I should change the filters again?

sounds like you have bio-contamination going on.
If me I would drain (suck out) all the fuel in your tank as best you can and trash it.
Refill with new fuel with a generous dose of biocide.
Run that tank as normal.
Maybe consider repeating this depending on how fast you go through a tank of fuel. During seeding we can go through 2 tanks a day so we would run maybe 2 or 3 tanks with biocide.
Then change filters again. Filters are cheap, downtime / injectors are not.
if you do not burn fuel that quickly then maybe burn through 1 tank and replace filters after.
Biocide is likely in your future on regular basis going forward..
edit: since your tractor is a L3301 likely not rust in the tank, etc.... simply a bio problem. Agitate to mix up, drain it, refill, run it almost dry so you get as much residual junk out through the filters. Refill, change filters, add biocide regularly as obvious your in a problem situation
