Kubota d722 running horribly after oil change

Good morning. Went out and changed my oil on my tg1860 with the d722e. I use Rotella 15w40 with the Wix filter (part #51365). I usually change it with the deck off, this time I just jacked up the front to fit my oil catch pail. After the change, I started it up and it ran great for about 5 minutes and then started acting like there was water in the fuel. I emptied the tank, replaced the fuel filters, and bled the injector pump and made sure there was no air in the system up to the injectors. Starts right up and runs great for a few minutes and then runs choppy again. Is there something I could be missing?

I am assuming that when you jacked up the front you covered the tank pickup point or outlet with sludge in the tank.

Take a hose off right before the filter and see how much flow you are getting! You may have to turn the key on so the pump is on? I have no idea how the fuel lines are running on that tractor.

I think I stirred something up when I jacked it up. Funny though that I go up hills with more of a pitch that what I had it jacked up at. Before I replaced the filters I emptied the tank with a hand pump connected to the filter just before the injection pump. It seemed like there was resistance. Put fresh fuel in, sloshed it around a good bit and pumped again until I had good clean fuel. Changed the filters, and pumped it again with much less resistance and to fill up the filters and get as much air out as I could. Hooked it up to the injection pump and it was still funny. Bled the pump and the injectors a few times. I'll keep an eye and see how it goes.

I did however just pull the radiator cap. It's full but... Even warmed up, nothing moving. It will idle perfectly fine. Bring the throttle up and starts having issues again. Think I'm going to pull the thermostat and see if its stuck closed. 🤔

a stuck thermostat won't cause fuel issues

I wasn't sure if it was over heating and causing an issue. Funnily enough, the thermostat was stuck closed. Removed it, and did ok for a bit. Back to sputtering. Im wondering if I have a sticky injector at this point. I have good pressure from tank through the pump and right up to the injectors.
