I removed the flywheel and I forgot to mark it. Do I need to worry about getting it back on the same exact way that it was, since it's Top Dead Center (TDC).
On the flywheel, there is a small whole and where it bolts up to the engine, there is also a small hole. Do those holes need to line up?

Yes it's important, the bolt holes will only line up cleanly one way, thread the bolts in manually, if they wont go all the way it's not right. ;)

I see exactly what you meant! Thank you.

My next question. I was using my tractor and it quit moving in drive and reverse. I pulled my clutch out to send it off to get repaired, but when I pulled it out, everything looked fine.
Even when the tractor is in gear and even with the clutch out, I can still rotate the spline that goes through the transmission. Is this normal?

Uh oh! Please post more information! (It sounds like something in the tranny or differential has gone awry!)

With the tranny in gear and both rear wheels on the ground, you should not be able to move the transmission input shaft at all. (Even with one wheel off the ground, it would take a lot of torque to rotate the shaft.)
