I have mice in the roof of my tractor and the dealer says there are a lot of them and they have been there for a long time. There is urine etc coming through the headliner and he is concerned about the wiring plus says that the entire interior will need to be replaced. I don’t use the tractor much in the good weather but I have a front snow blower for a very long driveway and it is stored in a small wood garage. As I am very inexperienced at this sort of thing i am wondering if a price of $9,000 it too much. My tractor is 10 years old and has less than 400 hours On it.

Only you can say if $9000 is too much. It would depend on your means. If you’re a hedge fund manager, lawyer, or doctor, Im sure it would be like me buying a candy bar.
The way things generally work, for me anyway, is if the price is too high, I do the work myself or it doesnt get done. You could also get quotes from other shops. Any reupholstery shop should be able to get materials and do the job.

Yes, I'm afraid I'd have to come up with a plan B. Start taking it apart, make sure wiring if working as it should, find components needing replaced at dealer or as mentioned an upholstery shop and put it back together.

I believe some folks charge a high price (higher then needs to be) because they don't want the work!

Remove the headliner and repair the damage to the wiring. Leave the headliner out so the mice do not return to do the damage again. $9000 seams very high. There is just no way unless they damaged the a/c. And still $9000 seams high. Get a second or third quote.

I'd replace all the wiring in the roof and run it through hollow 'amorured' sheathing. You can buy the aluminum sheathing ( no wires in it) and make your own mouseproof wiring harness. Larger diameter for the main run, smaller diameter ,for 2-3 wires. I used to buy 300m( 1000') spools of the stuff 3 decades ago. Any electrical supplier will know what the trade name is...

As I see it you have 2 issues. Logic dictates dealing with the source of the problem first, then dealing with the surrounding symptoms. Especially since you are storing the machine inside, do all you can to seal the building and start a very good mice eradication program. This includes deterrents inside the tractor when not in use and sealing it up better. I would work on sealing up the tractor as well. I know, near impossible but what you are describing is a rather severe case of invasion. You have to break the cycle of invasion or all this will continue to happen.
Leaving out the headliner is not a bad idea. But it the infestation is still there they will just find another place to nest (evaporator, radio, etc...). Also simple things like checking on the machine more frequently would help.
