M9000 fuel problem

I have a Kubota M9000 that I inherited. It was running well but I the fuel filter had never been changed. I bought a filter on line, installed it, and now it will not start. I also cleaned the water separator that was extremely dirty. I had to use a screwdriver to scrape the grit out. I have pumped the fuel pump on top of the fuel filter per manual instructions and it does get stiff or hard to push. Also no fuel comes out of the fuel line to the injection pump. Will a wrong fuel filter cause this problem?

Yes a wrong filter could cause delivery issues, but that's probably not the issue.
You will only get fuel delivery to the injection pump while it's cranking as it has a mechanical lift pump.
There is a bleeder valve on the top of the injection pump, open it and crank the tractor till you get fuel out of it, if it's got a hose off of it temporarily remove the hose to verify fuel is being moved.
Also make sure the valve on the separator is on.
