So I called the dealer and he said that kubota is going to replace the engine and dpf filter no questions asked. I assume they will do all the required updates as well. Thanks for all the replies and I will let you all know how it goes from here.

Well tomorrow will be a week since they picked up my tractor and I have not heard so much as a peep from the dealer. I guess time will tell.
