My neighbor has a Kubota Tractor and a Kubota Skid Steer. The tractor takes Super UDT and the Skid Steer takes Hydraulic fluid 46 HD. If he shares implements with both machines will the two different oils contaminate each other and cause problems or are they compatible with each other.

Yes they will contaminate each other.
The tractor will get damage to the HST, hydraulic clutches, and brakes.
The skidsteer will get damage to all of the system.

The fluids are miscible but functiinally different. . AW 46 in the tractor is probably worse than SUDT2 in the SS. A tiny amount of cross contamination isn't going to be catastrophic but repeated mixing over time will add up and is a bad idea.

A simple solution is to purge the implement lines when changing machines. Thats usually easy and doesn't involve a lot of wasted fluid.
