I am getting ready to replace the seals on the boom of a TLB 48. When removing the hydraulic cylinders should the cylinder rods be extended or retracted or does it matter?

It doesn't matter, put them in which every position that make the most sense to be able to remove them easily.
Each side of the cylinder will have fluid in it, just drain it out before or when you do the seals.
