M7040 Rpm Fluctuations

First, I bought this m7040 about a year ago with 1500 hours. This is my first Kubota. A few weeks back after running for a few hours with my 10' cutter when I pulled it back to idle it just shut down. It restarted, at idle it would fluctuate +/- 300 rpm and die again, at a higher throttle setting the fluctuations would be less (even sometime smoothing out) and above ~1700/2000 rpm it would run fine. I shut it down for awhile, looked it over for anything glaring wrong. Fired it up after it cooled and it ran fine the rest of the day.
One month later (mult. short easy task during this time), I ran it for awhile. Shut it down for about an hour and when I started it back up it started a little rough and died, restart same thing. Restart again, add some throttle and it runs but with the fluctuations like before. All the same feedback at different throttles. I get it to the barn, park it for awhile, come back and its still fluctuates but not as bad. Next day, same thing but even better. Now I can run at 1000 rpm's and it holds it steady. Below 1000 rpm it fluctuates about +/-100 rpm, at idle it still dies.

I plan to pull fuel filters and check the water collector. What else do I need to look into? Thanks!

Look for biological growth in the fuel that may be clogging up the fuel supply lines or filters.

See if you have good fuel flow to the filter and through the water separator. There are reports of stuff clogging up an inlet to the water separator on some models. There is supposed to be a 90 degree elbow that gets clogged up.
